BTW: I can execute the script from the command line (as root anyway) and
it does create a bacula.sql file in the /var/lib/bacula folder.

Try running it with bacula user and check for any errors, i.e.:
# sudo -u bacula -s
$ /etc/bacula/scripts/make_catalog_backup.pl MyCatalog

if your catalog is named MyCatalog if not use your own.

When you invoke your script with Run Before Job directive it is executed from Director (usualy run with bacula account) not a File Daemon (which usualy run with root permissions).
