Honestly, once you get the current thing functional, get another
machine and clean-install everything yourself with the latest and
greatest LTS.  When that new install is up, running, and verified to
restore everything you want the right way you can take the old one
offline (keep it's archives as long as you need though).

If backup PC was this messed up, do you trust the rest of the machine?
 I wouldn't.
