ok, so you know the username has read access everywhere, you havent change any antivirus or antispyware.........
have you updated the backuppc OS?
did you check drive space on the backuppc server? and check the setting in the config of maxdisk usage?
can you mount one of the remote drives on the backuppc server and actually copy files to and from?
how many filesystems do you have mounted on linux and what distro are you running? could you be running into the maximum amount of mounted filesystems?
you said the logs show 'some' files being transfered but not others? can you create new files in the pc/servername directory on backuppc under the backuppc username?

Try checking the network cable, card, switch, on the backuppc server....
Could be some sort of packet corruption happening there.
