I'm experiencing the same issue. However, instead of using Munin, we're using 
Zabbix for our monitoring. A third-party monitoring script for BackupPC is 
using the same message status command.

Can you post where you found the timeout setting of 5 seconds? I'd like to 
raise that value too and see if that resolves our issue.
