I do similar things. No problems.

Our backup server has 4 raided mybooks which spin down automatically and
take a lot of time to spin back up. I have a max of 2 jobs scheduled at a
time, and schedule backuppc to wake up every 6 minutes (spindown time is
about 10 minutes).
$Conf{WakeupSchedule} = [
'8', '8.1', '8.2', '8.3', '8.4', '8.5', '8.6', '8.7', '8.8', '8.9', '9',
'9.1', '9.2', '9.3', '9.4', '9.5', '9.6', '9.7', '9.8', '9.9', '10',
'10.1', '10.2', '10.3', '10.4', '10.5', '10.6', '10.7', '10.8', '10.9',
'11'
];
(only for a limited time because jobs at the observatory have to be
finished before about 5pm)
