No, they remain under /etc:

root@venkman:~# ls -la /etc/backuppc/

The files are readable by the web server, but owned by backuppc. It's
the daemon which runs as itself, using setuid:

root@venkman:~# ls -la /usr/share/backuppc/cgi-bin/
