If I remember correctly, this should be
     $Conf{BackupFilesOnly} = {
       'cle' => [
         '/stow-1.3.3'
       ]
     };

And the second one should be:
     $Conf{BackupFilesExclude} = [
       'cle' => [
         '*.flv'
       ]
     };

Have a look at the default configuration file, it's explained there very
verbosely.
