First make sure that the "old way" did backup the same data as the "Amanda way". You probably configured Amanda to run gnutar.
Verify the size of the output as run by gnutar-amanda is about the
same as the previous one.
Or was the old way only an incremental gtar?

Also, depending on what type of VPN you have, many VPN's automatically
compress the data (while encrypting it), and depending on the quality
of the compressor, it's possible that uncompressable data behave poorly
on such vpn's.  (Although I would not expect an increase from 40 minutes
to 6 hours for this problem.)
