While not overly brilliant or elegant, this is what we do (assuming
that the file are split up into many sub folders). Also, in our case,
we never have additional folders created on the d: drive (although the
contents of the existing folders may change). Folders do get regularly
created on the E: drive.

1) We have 2 client entries for our server and 1 directive..
    1 entry has each sub folder on 1 drive explicitly specified to be
backed up, and then an entry for the other drive. It also has a
directive to skip just about everything on the second drive. It will
pick up everything which hasn't been accounted for.
    1 entry does each sub folder on the second drive.

So, for example
entry 1 does all of the C:, and system stuff plus
d:\subfolder1
d:\subfolder2
.......
e:\

entry 2 does
e:\subfolder1
e:\subfolder2
.......

The directive that the 1st entry uses is called SkipE and contains
<< "E:\subfolder1" >>
+skip: *
<< "E:\subfolder2" >>
+skip: *
........


To maintain this mess when new folders are created we just need to
update the directive SkipE and the entry that backs up the E: drive.
