According to http://bugs.bacula.org/view.php?id=1403 this problem started 
around version 2.4.4 and was fixed in version 3.0.3

Bacula's windows FD was marking folders as hidden on restores.  The files 
are there you just can't see the folder containing them.  If you open up a 
command prompt you'll be able to cd into them but only if you know what 
they're called.
