Personally right now I just use a little script on the sql server that is being backed up that dumps out the DB. I'm convinced I could get this packaged somehow into something that streams in realtime but I havent worked it out yet.

I like to use mysql-zrm, this will create consistent mysql backups that are later "fetched" by BackupPC.
Depending on your application and backups needs you can even trigger the mysql-zrm backup from backuppc.
