You ran ovtopofix, but with what options?

The man page will tell you that ovtopofix -U is especially useful when objects are in the topology but not on the map. It goes on to say that rather than use it globally (which will probably noticeably increase you Synchronization time when ipmap is restarted) you can even do ti on individual hostnames (selection names)
ovtopofix -U <host/selection name>

I'd give that a shot first.

If it doesn't work, nvmaputil has a syntax to delete objects from the command line. Check it out.
