Check your rsync-otions.

I use a similar setup here for backup a db with thousends of small
files.  I use a "script" like this here to backup my db:


--------

# stop-db

rsync -aHW --delete /path/to/orig/db/ /path/to/backup/dir

# start-db
# backup /path/to/backup/dir

--------
