Hello,
Is there a way to redo the VSS writers, i.e re-install.Have you looked at 
services and processes running on the system that does work vs one that 
does not  for comparison ?
Have you also compared Local security policies ? 
What if you back off SP2-run test backup, if fails back out SP1 and backup 
( You may have to remove the DC from active DC list-perhaps off hrs or 
weekend), re-install SP and repeat the backup test ?
Mean time you could schedule system state backup locally and dump to where 
you can back them up for your DC recovery-if needed.

But both domain controllers for this domain have the exact same problem. 
Before the upgrade everything was fine.
It would be a strange coincidence that these 2 (and only these 2) 
systems have a corrupt registry?
