If that is correct, is there any way to stop a running backup in which Bacula
retains what it has managed to backup so far and picks up where it left off on
the next run?

I think we don't have this feature yet on community version. Bacula 7.0 has a resume command but I think its behavior its not resuming, but restarting the failed jobs.
However, Bacula Enterprise seems to have it.
Anyway: maybe you can split this server FileSet in two or tree, that way you can restart only the jobs that failed and would copy partial server data.
