Have you tried using rsync from current Cygwin?  I see that the README file
at http://sourceforge.net/projects/backuppc/files/cygwin-rsyncd/2.6.8_0/
says that the version there has patches to improve performance under
Cygwin, but as you say that version is very old now.  Cygwin has the latest
rsync, version 3.0.9.
