Since I'm struggling with the same issue, I answer as well. I'm not
using any distribution packages, so /var/lib/backuppc hasn't any
special meaning. My $TopDir is (and has been) /backup/backuppc since I
started using BackupPC 2.1.0. I installed the binaries into
/backup/backuppc/BackupPC-3.1.0 using configure.pl.

I patched BackupPC_nightly slightly so it emits a log message when it
processes a pool. This is the result:

[... it's alright, there's nothing in the uncompressed pool ...]

This is not alright since the compressed pool contains lots of files and
running BackupPC_nightly manually takes very long and actually does
something.

I'll run BackupPC_nightly again so my file system doesn't fill up.

PS: I've just started adding debug log messages to BackupPC_nightly. Is
there an easy way to make it run other than changing
$Conf{WakeupSchedule} and waiting an hour?
