The reality is that you have to implement what's best for your company, not what's best for your future career opportunities.  If your firm is mostly Windows, then Windows is probably the right answer.  If you have a lot of both, then Linux is probably the better answer. Both work.  Pros and cons to both.   Whichever you choose, remember that you can NOT change this later without significant expense or effort.

Implementing a backup solution is not the time for you pick something you want to learn on.  You either learn really, really fast, or you will have an opportunity to see what your skills are worth when your management decides that you should "go somewhere else" instead of waiting for you to decide.

Solaris, Windows, Linux, HP-UX, and AIX are all popular NetBackup master servers.  All work well at current release levels and you will find lots of happy users on all of those platforms.  You will likely find unhappy users on all of them.  Windows is generally worse at device management and file system fragmentation than any of the others.  You will reboot more.  You have better script capabilities out of the box on any other *nix systems than you do on Windows.  You have better practical scalability on *nix than Windows.
