We definitely group by backup type (Windows/SQL/Exchange).  

However, we also group by backup time, and/or, common traits. We
separate out the huge fileservers, so that when they take 36 to 48 hours
to run a full backup, they don't hold up any other server backups.
Common traits could be type - web servers, for example, or Peoplesoft
servers. 

We average about 15 groups per backup server, with about 175 - 200
backup clients on each backup server.
