Tom,
I have a media pool that is set up to hold just indexes and bootstraps. That media pool is comprised of two AFTD's on a Data Domain device. Those two AFTD's are the only storage devices directly attached to my nsrserverhost (all other devices are attached to storage nodes). Every group is allowed to back up to this media pool -- so all indexes and bootstraps are saved there. The daily save group that has just the nsrserverhost and nmc server in it is the ONLY group that I have automatic cloning turned on for (so my bootstrap gets cloned to tape every day). For the regular client index save sets, I clone the regular fulls via script to reduce the contention on the tape drives.

I figure that if someone bombs the backup data center that it wouldn't do me a lot of good to have the indexes for the incrementals that were destroyed in the tape library that stands next to the backup server.
