   We have three groups containing 3 instances of a particular client.
   One instance takes backup of Databases, second one takes backup of
   flat-files and application data, and 3rd one is added in Index group
   which backs up the index of this client. Ownership notification is
   also set in Globals of this client and since its a global option, 3
   reports with the same heading is sent to the mail ids mentioned in
   the smtpmail command.

You're correct -- since it's a global, it applies to each client instance.
It would be nice if this was a per-instance setting for each instance
of the client, but it's not.

Is there any way to send 3 reports with
   different headings instead?

There's almost always a way to accomplish something if you're really
determined.  In this case, you can change the owner notification to run
a custom script (batch file, perl script, or whatever you're comfortable
with).  Have the script parse the input it receives (which would just be
the body of the message that would be mailed out) and then based on what it sees in the body of the message, execute the command you use
to send mail, with a different subject (and possibly different
recipients).

If you're not comfortable writing scripts, accomplishing what you want
is going to be very difficult.
