I hadn't thought of this, but Robert is right. Sometime a GUI bug or a strange 
filename can futz up the GUI. Have you tired the command line version (recover) 
and seen if you can chdir to the missing directories?

If you are browsing the file/folder and don't see the files try
typing in the exact folder/file you want to recover.   I have seen
this work a couple of times.
