I think the issue here is that share permissions are stored in the registry.
File permissions are stored on the files via NTFS.

So if changes are made to the share permissions then system state restore
would have to be done to get these back.

If you make changes to the permissions on the NTFS permissions then file is
changed (there was some real nastiness pre sp3 with FRS and the change
journal seeing group policies updating the NETLOGON shares but this is off
topic).

If you change the share permissions then the file share is changed and thus
only the registry is backed up.
