I saw a similar issue on 6.1.1. Legato call no 3018173.

If the backup was run without building indexes , ie the pool setting was not 
build client indexes , when scanned back in it
will build indexes BUT when nsrim runs (every 24 hours) or an index cross check 
is run it wll be removed from the index
no matter what the current pool setting is.

Engineering are progressing a fix for the problem for a future release.
