I would use only *one* include exclude file to link files to management
classes (like your second example).

You do not need to use the include exclude file to control what is being
backup and what is not being backed up, except for files that never should
be backed up e.g. the unix kernel.

To control *what* is being backed up when, create two backup jobs, each
specifing the particular filesystems to be backed up by that job.
