We have two win2003 media servers with master AIX 5.2
The library is Spectralogic with SAIT drives. Media servers are Compaqs 
and HBA are Compaqs (rebranded Emulex)
The site is still in preproduction and we have a lot of issues with 
win2003, but nothing like you have
In my personal opinion win2003 is the worst choice for the media server. 
The only reason we have it is that there are no drivers for the SAIT on AIX
