I hadn't thought of this, but Robert is right. Sometime a GUI bug or a
strange filename can futz up the GUI. Have you tired the command line
version (recover) and seen if you can chdir to the missing directories?

The other thing to do would be to use the nsrinfo command to generate a
report of the exact contents of a particular saveset for a client.

A separate message that James sent implied pretty strongly that he was
quite certain that those folders had not been backed up, though, so I
was assuming something like this had already been done.
