I will try it next reboot.
instead of:
alias scsi_hostadapter2 mptbase
I have this:
alias scsi_hostadapter2 mptscsih
Hopefully this will work so that I don't need to manually load them after
reboot and change the jukebox address or control port to make it working again.

Did you check /etc/modules.conf? This is what I have in it:
alias scsi_hostadapter aic7xxx
alias scsi_hostadapter1 sym53c8xx_2
alias scsi_hostadapter2 mptbase
alias usb-controller off
alias net-pf-10 off # IPv6
post-install st /sbin/stinit
