So I did a bunch of updating..
Server is 7.1.3 now, and any client with the same client version, older
ones don't have this error, still has this problem, popup windows error
message regarding 'Network Command Shell' every morning.
Thoughts?

What's your backup environment like? I suggest you consider migrating to
7.1.3 instead of 7.1.3, but read the release notes first, to help you
decide if such a server migration fits your site's requirements.
