The file exists for each server instance (6-Domino instances per server)
but not by itself.  When I did a find:

/notes/vram3/data/mtdata/mtstore.nsf
/notes/vram4/data/mtdata/mtstore.nsf
/notes/vram5/data/mtdata/mtstore.nsf
/notes/vram6/data/mtdata/mtstore.nsf

Did you try this?

     domdsmc incremental mtdata/mtstore.nsf

If "mtdata/mtstore.nsf" no longer exists, the above command should
inactivate it.
After that, try rerunning the "domdsmc inactivatelogs" command again.
