It's been a while since I used it so don't take this as gospel!!!

Is the Connect Agent an add in server task? i.e. do you manually load it by
typing "load <connect_agent_name>" at the Domino server?

If this is the case then you would want to

tell <connect_agent_name>quit
then
load <connect_agent_name>

You could schedule this via a program document in the notes address book (domino
directory for r5).  Alternatively you could use a Unix script to schedule this
command, as the program docs are limited in functionality and probably won't let
you quit the task.
