I have had no problem using multiple management classes in a domain--
Something else is causing your problem.

To see what management class a file is bound to,
open the V3 GUI interface on the client, and select BACKUP like you were
going to restore the file.

Point to the file in question.
The right half of the window displays the file name, size, backup time, and
the last column on the right is the management class the file is bound to.

You can do the same thing from the command line (on the client) like this:

        q backup  path/filename
