What I usually do is add the --one-file-system option to the rsync command and explicitly add each mount point that I want to back up. The exclude option should work though - you must have a problem

Not broken, no -- if you call the configuration back up in the GUI it will work fine, and you'll be able to edit the excludes without any problems. I'd classify the GUI as "difficult to understand"
